I also recommend the Richard Nixon Library. It's extremely well done and it reeks of history, since the house and bed Nixon was born in is on the grounds. If you're interested in history, you can enjoy quite a long time there. The grounds are beautiful, and they have free Sunday music concerts.

The Ronald Reagan Library is much further away in Simi Valley, which is just as well, because it's not nearly as good.

For John's location information, Simi Valley is about 35 Miles Northwest of West Los Angeles.

I just skimmed over everyone's answers so I might be repeating a few. I really like the beaches and atmosphere in Carlsbad. If you happen to love Legos you would be right near Legoland which has tons of cool lego creations. The rides are pretty lame and I would definitely NOT spring for the additional day, aquarium, and water park upgrades. Of course, Disneyland is great and you are going at a good time crowd wise but my favorite southern California theme park is Universal Studios. I feel like they treat their customers much better than Disneyland. That being said, last time we were there, we upgraded to front of the line passes so maybe that's why people were so nice to us.

My aunt suffered from Crohns Disease and was asked to participate at conferences. It was a casual Q&A session with an audience of doctors. She actually enjoyed the experience and participated a few times. I wouldn't stress about that part of your trip too much.
Some things others missed:

From Anaheim its a one hour plane flight to Vegas.
Harrah's Rincon is a one hour drive.
Pechanga Casino (the biggest in the Western US) is a 45 minute drive.
Commerce Casino (biggest poker casino in the world) is a 45 minute drive.

There is no shortage of every kind of restaurant in the Anaheim area.

Some sports team is likely to be playing, something.

I was looking at buying tix to knotts berry farm and I couldn't that far in advance,then I was just trying to make sure they're open at that time(first week nov.). I couldn't find an answer. Do they really close for the winter"? It's So. Ca. for petes sake, they can't possibly close can they? Disney's open.

I came across this ultra cool thing to do, I've seen these on TV but never really thought I'd get a chance to do it. I'm not sure if really should tho.

I have watched folks doing the jetpack thing in the bay many times. It doesn't look very easy. people spend most of the time barely getting above the water, trying to stay stable then veering suddenly into the water. Oh, and all the time with some guy in the "mother ship" boat yelling at them.
